I've noticed that some of our ship captains have been given the option of switching to a new ship that they've bought. Could an MS pilot buy, for example, an Adzam and simply use that for his new unit or are MS pilots restricted to switching only when the shop updates or after they've died?

Ship captains are allowed to move between ships because in all cases they're captaining a ship. Their unit is themselves as a captain. Therefor, they are never switching units.
A ship captain couldn't hop on one of the Zakus in his hangar, just like how a Zaku pilot couldn't switch his listed unit to another Zaku.
